So a buyer bought an item from me about a month ago. It took the buyer about 5 days to pay via cheque, which was to take 2 weeks to clear. But then the buyer asks for the cheque to be cancelled for whatever reason. Thinking this was an excuse to back out of the transaction, the buyer denies my transaction cancellation and tells me she will pay in 1-2 weeks. It's already been more than 2 weeks since she made this claim. I just want to cancel this transaction altogether as I'm pretty much annoyed. What's my best alternative to getting my final value fee credits?

I think that you can file an unpaid item case, and after a few days you can close it. The buyer gets a strike, and you get your fees back.

I'd put the deadbeat on your Blocked Bidder List immediately, and try for the Unpaid Item Dispute.
The important numbers for you are 45 (days that she and you can open Disputes) and 60 (days that she * can leave feedback).
Tell the customer that you will not accept a cheque for this transaction. Go for Paypal. You might be able to sell it to her on the basis that backed by a credit card you get paid immediately and can ship immediately. But she can pay off the credit card at her leisure.
And accept that this sale is not going to happen. Get out of it as gracefully as possible.
*You have 60 days for FB too, but since you can only leave positive FB or none, this becomes irrelevant. Leave none, btw.

Make sure not to do a mutual cancellation, it won't work in this case and you will lose out on your fees you have already paid. If you do it as the others suggested, you can close the case after 4 days, you get your fees back, the buyer gets a strike on thier account, and does not have the option to leave feedback.
