I ordered an item on April 7th 2019 and the item was suppose to arrive till June 13th. I contacted the seller and he asked for one more month and now I am seeing he has removed shipping for my country. I cannot get a refund from the Ebay's resolution centre since my purchase doesn't show up.

You have 30 days from the LAST estimated date for arrival to open a Dispute through the Resolution Centre at the bottom of this page.
If June 13 was that date you have until Tuesday, but do it tommorrow because of time zones.
The reason is Not Received.
You will be asked to Contact theSeller. You have already done that.
Ask eBay to step in and Escalate to a Claim.
If the seller cannot probe delivery (not shipping, delivery) you will be refunded.
EBay stupidly removes all trace of purchases after 90 days, which is why you can't find the transaction number.
However, if you look at your Paypal payment, the transaction and its number is still there and can be used in an eBay Dispute.
If you can't find it, go to the Paypal Resolution Centre , at the top of your PP account page under Tools, and open a Dispute.
You have 180 days from PURCHASE for this.
Same basic system.
And finally, you can also try getting a chargeback from the credit card you use to back your PP account.
Do NOT accept an offer of a replacement. It will not arrive.
Do NOT close the dispute until you see your money back in your PP account (or on your credit card).
It's too late to leave feedback, but you can Respond to any FB the seller left you indefinitely. The most effective FB or response is calm and factual.
Do NOT get into a conversation with the scammer seller. All you want is money.
Oh-- and in future, don't buy anything that the seller will not promise will be delivered within 30 days. There is NO reason for any item from anywhere in the world to take longer , if the seller is using Air Mail.

... go to the Paypal Resolution Centre , at the top of your PP account page under Tools, and open a Dispute. You have 180 days from PURCHASE for this.
eBay's protection expired last month (June 13+ 30 days), so paypal (if used) is now the place for this Item-Not-Received claim.
