If you don't have tracking on a package a buyer can say that an item arrived past the delivery time and you will get a late shipment ding.
If you have tracking and the number is entered on the transaction, you won't get a late shipment ding IF the package is scanned by the post office within your handling time OR it is scanned by the post office as having arrived by the estimated delivery date. So basically the only way to guarantee that you don't get a ding is if your tracked item is scanned within your handling time.
You can get a few late shipment dings before it is going to affect you.

If it shows an acceptance scan within your handling time (the next business day) then I don't know why you received a late shipment ding. It also doesn't make sense why you lost the appeal. I don't know if it would help as the transaction was over 2 months ago but you might want to contact ebay's customer service by sending a private message through Facebook or Twitter. They can be helpful.
