Does Ebay take Seller Fees from Paypal on scheduled date even if Payment for item sold is still being held being a new seller?

Your eBay fees are still due, whether or nopapacy nets from your sellers are still being held by PayPal. If PayPal is your selected payment method, your fees will be charged to your PayPal account on the due date.
