I just sold my first item on my new eBay store. They buyer wanted to pick it up which I agreed to after he paid for it. In order for him to not pay shipping (since he was picking it up) I flipped the listing over to Free shipping instead of allow local pick up. I realized my mistake to late as my buyer was too quick LOL. Is there a way I can correct this or did I just stick myself with shipping costs?
I've now learned the lesson and fliped my listings over to allow local pickup.

The buyer paid for the item with shipping correct? If they are going to pick up then you have to refund them the shipping cost. The amount they paid for shipping will show in your order details and you can refund through your purchase history. Next to the item you should see an arrow with a dropdown, go to refund, put in the amount they paid for shipping, give the reason (item being picked up) and then refund the buyer.
The only time you are charged for a shipping label is when you purchase one. At this point, the buyer has paid you for the shipping (assuming that they paid before you marked it as free shipping) so you have to refund them. If you were shipping the item to the buyer, then you could either take the item to the post office to buy a label or print a label on eBay which is less expensive. That shipping charge would come out of your account.
The only problem with doing it as you did is that normally if the item is marked as local pick up, the buyer is given a code that you can scan showing that they picked up the item. That is your proof so that they can not file an item not received claim. I don't think that the item you sold is something that someone would lie about picking up so there is probably no need to worry.
