Seperate ebay to sell items and ship with fedex

With my store on vacation can I sell larger items on ebay more suitable to ship using fedex. Can I use my same ebay username and ID.

No, if your store is on Vacation and your listings are hidden, no one will see them. 

If you want to leave the FedEx-shipped ones visible you would instead have the end the others, and have only the ones you want to ship visible. And not on vacation.

You could also run them as auctions as those would  be visible.

That's correct, auctions remain visible and the buyer has one live right now.
