I have a customer who has bought 2 items. one is paid the other is marked payment sent, which it isn't. Will this affect my nonpayment process?

Look on your Paypal. Is the payment pending ? There will be an hourglass.
If not, you can change the icon back to unpaid.
Without a PP payment, he cannot show that any payment has been made. This is one reason that eBay does not allow sellers to solicit non-PP payments. Too easy for sketchey sellers to cheat.

The buyer will have to prove payment was made. In fact, once you file an unpaid item dispute, the buyer will either have to pay or receive a strike. They no longer have the option to make comment in the Unpaid Item Process to say they paid. Once they get a strike, they can appeal it by proving the paid.
