Set up "Business Policies", you will also have to set up a shipping rule that additional XYZ costs $X more in shipping when combined with another item. With the business policies you can make a policy for each type of item, and then use the shipping rule so if two items are in the cart they can be combined.
Sorry if this isn't making any sense. Check out business policies and then ask questions. I only set them up this year for the first time ever on eBay and I think they work great because you can combine various types of items in the store for combined shipping. No more partial refunds.
