I tried applying free shipping on my item to attract buyers and it sold. When I shipped it, I realized I paid more for shipping than what I earn from selling the item. Please help how I could still apply free shipping but actually earning, not spending more.

You need to figure these things out before you sell an item. This time just chalk it up as a loss, and move on. Next time, if you want to include free shipping, check out some shipping costs online, and use those as a guideline as to what you should charge.
