It doesn't really matter....as long as you have both currencies in your account the only difference is that whichever you choose as "primary" will be the default choice for things like the currency used to display your total balance or the default when you go to print your monthly reports.
If you get paid in a currency you have not set up, say a buyer send your Euro's instead of US/CA Dollars then that payment will be converted to your primary currency.
That would only happen if you actually bill in a currency you have not set up or if a buyer used "send money" and didn't pick either US or CA Dollars. (neither are likely to happen).
