I sold an item but no longer have it in stock. The buyer issued a case against me. I have messaged the buyer to please cancel the case so I could do a full refund. What will happen if this case ends? Will I receive my final value fee ticket? Will the buyer be refunded the money that was taken from their account or from my own account?

Unfortunately, you just told the buyer that you are trying to scam him
That wasn't your intention, but asking him to close the case before the refund is a classic scam.
Oops!
Refund him. Apologize.Heck, tell him you panicked. Apologize again.
If you don't, he will be annoyed and escalate to a Claim. Then Paypal will refund him and come after you for their money. You will get defects and violations and poison snakes will rain down on you from the skies.
Refund him.
The case will close.
Done.

If it has been less than 21 days, the money will come from the customer's payment that Paypal is holding against your good performance.
It will simply be returned to him.
