I have a potential Canadian buyers that will only pay in Canadian dollars. The item is listed on .ca but in US dollars. Does anyone know how I can send an invoice in Canadian dollars?

You send a PayPal invoice with Canadian values to the buyer's email address. Include the eBay sale number with the invoice and add as much detail as you think reasonable to describe the purchase.
When the PayPal invoice is paid, you manually mark the sale as paid on eBay. And then ship as usual.
eBay fees will be based on the US$ values for the item.
PayPal fees will be based on the Cdn$ actually paid.

Thank you, I did think that might work, I was just a bit concerned that the actual transaction wouldn't come up Paypal as paid. I will do it as you suggest.

You will have to manually mark it as paid in ebay.
