I received the payment for the item I'm selling but not the shipping payment. When I go to print the shipping label in PayPal it says," Total Shipping and Handling Paid by Recipient: $40.00 USD".

Will the amount due for shipping be paid after I create the label?

Total Shipping and Handling Paid by Recipient: $40.00 USD".

That means that the buyer already paid you $40 for shipping. If you check your paypal account you should have received $390 U.S. for both the item and shipping. When you have the shipping cost in the listing, it is automatically added on to the invoice.

Make sure that you there is signature confirmation on the package. If there is a problem, paypal requires a signature showing delivery for items over $250.
