When I logged in a couple of days ago, there was a pop up asking for confirmation of my email address on this account that I have had since September, 2017. I ignored it because I've been getting my emails from eBay with no problems and there have been no problems with my account. Today I found an email giving me the "you're almost there, finish confirmation of your new email" that one might expect on a new account. This seems highly suspicious so I am leaving it alone and obviously I have no choice but to phone customer service, but I also brought it here to see if anyone else has had anything like this.

I just spoke to Customer Service and they tell me that is probably a spoof email so if anyone else gets one and there is no reason to think eBay should be needing you to "confirm" your existing email, don't click on CONFIRM. She said it is likely an attempt to hack into my account. Good thing I am a little suspicious and paranoid by nature. Sometimes being older is a good thing, we don't trust this newfangled technology and eye it with the dubious nature of a cat avoiding the bathtub.
ypdc_dennis, if you attempted to send me a message, I appreciate it but I didn't receive it. 🙂

Hmm... the popup itself doesn't seem suspicious (since it's inline, and not, say, a hokey-looking email), but the fact that it's appearing is. I suggest that you immediately change the password on your account and make it as tricky as possible. Here are some help pages to assist with that:
What to do if you suspect account theft
I would also monitor the transactions of any payment methods you have associated with your account (e.g. PayPal, credit card, etc.) for a while, just to make sure you're not a victim of account theft.

I'm getting chronic reminders that 'it's been a year since you last updated your personal account information' but they're not pop-ups, they're legit emails. One came to my email address, the other is in my ebay Messages, a third sits with the bell notifications.
'Protect your account, confirm your personal information'

no message -- just a redirect to an insider who might have a bigger flashlight in their toolkit to see things...

I'm sure that I saw a pop up similar to what the op describes a couple of months ago and it seemed legit to me. It is is showing up on your ebay bell, I would think that it is legit??

I get the email on one of my inactive accounts (also in My Messages), I haven't seen the pop-up probably because I only log in with that id a few times a year. When I do log in with it I get the pop up to confirm my mobile phone number, don't have one, thought I'd add my landline but I guess they don't like it because I still get the same pop up.

"....confirm my mobile phone number, don't have one, thought I'd add my landline but I guess they don't like it....."
They send a text to the number you give for mobile device for you to confirm or something, so entering the number for a landline doesn't work in that case. Did you try 'I don't have a mobile device'? I get the same dialogue box whenever I log in.

Just to throw an additional two cents in... the "Protect your account" popup that someone above screenshotted is pretty standard. It's a method of checking in from time to time to make sure that your information stays up-to-date, just in case anything has changed that you've forgotten to update.
I haven't seen one yet that asks to confirm the email specifically, but it's possible that it's completely benign as well. However, for anyone in doubt, you should check out the help articles I posted above.
