Where you print a shipping label is irrelevant to eBay.
If you print via Netparcel (or other) you will likely have to manually add the tracking information to your eBay transaction.
As far as price, can't comment, I've never looked at Netparcel pricing.

During the CP strike I utilized netParcel viaPayPal to get best rates and only used for shipments to the USA(I chose Purolator >which hands over to UPS in the USA)...it worked well and at that time rates were favorable, just not as good as through eBay using CP Tracked Packet). I did not have any shipments from within Canada so never utilized netParcel for Canadian shipments.
If you not use eBay shipping labels, the shipping costs would have to come from a banking source /PayPal balance/CC card,etc so your eBay transaction funds would get paid out same as usual>it's just that the shipping costs would not be taken out of your pending eBay payout, so that portion would be included in the eBay payout; and therefore the shipping costs would be taken out from whatever source you choose as payment method for netParcel.
Purchasing shipping labels through netParcel is not as convenient as purchasing shipping labels through eBay, but it is an option if/when needed.

I use NetParcel for almost all my etsy orders and the occasional ebay order, however ebay labels seem to have the best rates for the most part. Netparcel is great for larger items in my experience.

eBay Labels will be cheaper for domestic Canada Post shipments under 200g (since Expedited Lite doesn't exist anywhere else), and Tracked Packet shipments to the United States.
For pretty much everything else, you will get a higher discount on NetParcel or Shippo (they both have the same commercial discount rates from I've observed). NetParcel won't have every Canada Post service available (I don't think they offer Small Packet for example), but Shippo will.
The tradeoff is convenience since you have to purchase/print the postage on a separate platform, manually mark the order as shipped and upload the tracking number on eBay, and the shipping label costs aren't deducted from your funds on eBay. But you can also use a credit card to pay, which can have additional benefits such as cashback rewards and such.
