Long story short, I sold a high value item 3 days ago to a buyer who hasn't been able to pay because of PayPal issues on her side.
I suggested she tries Interact e-Transfer but it didn't work apparently and now she wants to try to send the fund directly with PayPal using my e-mail address.
Is there any reason why this would work when it wouldn't work though eBay (using PayPal)?
Any possible issues for me (the seller) to receive the funds outside eBay through eBay (i.e. scam possibilities)?

Wow, lots of info...some of it conflicting. So to give even more possibly conflicting info, here is my two cents. 🙂
I didn't see this mentioned, but your buyer could not do an interac e-transfer through paypal because paypal does not do them. The buyer would set it up via their bank account. If you want more info about that for the future, just google internac e-transfer.
It makes sense that Paypal is investigating a $700 payment...they often do that.
As far as not being covered if an item is paid for in more than one payment, that's true. However, the buyer is not covered by Paypal either when more than one payment has been made. I am not sure if ebay has the exact same rules.
I'm also not sure if a 2 payment scenario affects any type of cc chargeback. Generally if there is a cc chargeback for unauthorized use and the cc was used through Paypal, you are covered IF Paypal had told you that it was ok to ship and the email stated that you were covered by seller protection and IF you have online proof of shipment. If the transaction is over $750 U.S. including shipping, you should also get signature confirmation.

I did not take the "doesn't care" in a negative sense. I am "at ease" because my reserve fund for bad transactions is full.

Hey guys!
No worries, I had absolutely no intention to ship anything before being 100% sure to be protected.
Apparently, it was never going to be the case.
I refunded the buyer the full amount, informed him and sent a cancellation request.
